Can You See Bacteria With a Microscope? A Beginner's Guide to Staining

"Can a microscope show bacteria?" is a good question, and the answer is yes, with certain conditions attached. Live, unstained bacteria appear under an optical microscope as faint, semi-transparent specks. You can make out their shape and movement, but not their internal structure. To see detail, you need to stain them.

First, it helps to understand why bacteria are so hard to see. A typical bacterium measures 1-2 microns, which is large enough to be visible at 400-1000x magnification. The problem is contrast. More than 90 percent of a bacterium is water, so its refractive index is almost identical to that of the surrounding background. It is like ice in water: you know it is there, but you cannot clearly see its shape.

What can you observe without staining, in a live sample? Bacterial movement, including the swimming motion driven by flagella and the jitter of Brownian motion; rough shape, whether rod-like, spherical or chain-forming; and how the cells cluster together. A phase-contrast microscope greatly improves the contrast of live observation, but that is more advanced equipment.

Staining is the technique of adding color to bacteria to boost contrast. The classic example is Gram staining: crystal violet as the primary stain, iodine as a mordant, alcohol for decolorization, and safranin as the counterstain. The results fall into two groups. Gram-positive bacteria stain purple, while Gram-negative bacteria stain red. Behind that color difference lies a difference in cell wall structure, and it is the first major dividing line in bacterial classification.

Simple staining is easier still. A single dye such as methylene blue or carbol fuchsin is applied for a few minutes, and all bacteria take on the same color, making their shapes immediately clear. For home and school labs, simple staining is the most practical place to start.

So what can you see at home? Dental plaque is an excellent bacterial sample. Scrape a little plaque with a toothpick, smear it on a slide, let it dry and fix it, then stain with methylene blue. At 1000x under an oil immersion objective, you can see a mixed community of cocci, bacilli and spirochetes, a vivid first lesson in the human microbiome. Lactobacillus in yogurt, viewed with simple staining or phase contrast, and the lactic acid bacteria in pickle brine are also safe, easy samples.

A safety note: when staining and observing bacterial samples of unknown origin, such as sewage or soil suspensions, keep protective awareness in mind. Observing a prepared slide is fine, but culturing and multiplying unknown colonies is another matter, and bacterial culture is not recommended at home. Looking is safe; growing requires caution.
